This Month’s Reflection – Dec. 2025

Last December, I explored transcriptomic differences between in vivo and in vitro somatic cells using droplet-based single-cell profiling.
This analysis suggests that transcriptome-level evaluation is important for improving culture systems, because conditions that appear promising based on qPCR readouts of selected marker genes may still differ from in vivo expression profiles when assessed more broadly.
I am currently evaluating a new culture approach intended to suppress one somatic lineage while promoting another. While targeted readouts appeared encouraging, the single-cell transcriptomic profiles still seemed distinct from those observed in vivo.
Going forward, I plan to continue comparing in vitro (previous method) and in vivo profiles while carefully considering appropriate batch-correction approaches and potential sources of technical artifacts.

In addition, I will continue exploring culture conditions for oocyte development.
I currently think that timing and sex-determination context may be important factors for this system.
This month, I plan to begin analyzing transcriptomic profiles of oocytes from in vitro culture.
